Kalypso Stillstore offset

Has anyone else had offset problems (and hopefully found a way to correct) when importing graphics to the Kalypso's stillstore?
At our station, we run several animating clips out of the stillstores, all of which were imported as files (using Jay Whitley's GVDeKoder). When we initially imported the clips, we noticed that they didn't exactly line up with the elements from from Chyron and other sources. Because we were rushing to get a graphical look on-air, the designers just fudged around the graphics and kept sending us new versions until it looked right.
Recently, we needed to import a new clip and ran into the same problem, too. Because it was bugging me, I tried recording the clip into the stillstore from a device I knew was outputting it properly (a BugTV ClassBUG). The resulting clip in the stillstore matched exactly, so it appears as though its a problem with importing directly from a file.
I've also played around with the offset values in the stillstore, but it seems like an ugly solution (and also didn't completely line up the graphics).
Anyone have any thoughts?
This is on a Kalypso Duo, running in SD, v14.
